At Old Trafford, Robert Lewandowski converted a penalty after Bruno Fernandes fouled Alejandro Balde to give Barcelona the lead after the first leg ended in a 2-2 tie.
Nonetheless, United scored the opening goal of the second half when Fred converted a ball from Fernandes with a low effort.
Antony, a substitute, gave United the advantage with a low goal from 15 yards out in the 73rd minute.
Raphael Varane cleared Lewandowski’s goal-bound effort after his shot in the fourth minute of injury time beats United goalkeeper David de Gea.

United will play one of the teams that won their Europa League Group on Friday at 11:00 GMT in Nyon, Switzerland, where the draw for the final 16 will take place.
United will avoid Premier League champions Arsenal in the following round since clubs from the same nation cannot compete against one another.
Fenerbahce (Turkey), Ferencvaros (Hungary), Feyenoord (Netherlands), Freiburg (Germany), Real Betis and Real Sociedad (all Spain), or Union Saint-Gilloise (Belgium) will all be opponents for United.
